Snape clarifies his feelings through his action. He loved Lily, and cared Harry just for Lily.
"For him? shouted Snape. "Expecto Patronum!"
That is when a silver doe appears of nowhere as snape's patronus and it jumps out if the window to help Harry.
Dumbledore was surprised. Yes, silver doe! It was lily's. Snape loved her even after her death.
